This is an excellent webcomic staring two female main characters, one who is gay, and the other who is bisexual:

NECROMANATICA! >tomtheallrighty uses his necromancy spell to raise thread from dead and shamelessly plug his own website< this is an online comic/news blog. Try it, you will either love it or hate it. Or be ambivalent about it.

WELL I follow quite a few so...
Girls With Slingshots -- Follows a group of friends which includes several lesbians as well as a gay male and their relationships with others. REALLY great. c:
Questionable Content -- Story-driven, funny. My favorite, actually. One of the characters is bi-sexual and there is a lesbian more minor character, but not much has been done with them..
Saturday Morning Breakfast Cereal -- Disconnected daily comic; but is very pro-gay and sometimes has pro-gay comics. Very nerdy, too.

Those are the only slightly gay ones I could think of. xD

This is like my favourite webcomic! angels2200.com It's about how a plague has wiped out like 99% of the earth's male population & how a war has started between the Martian colonist that settled & Earth (or Terrans). The stories are all around a group of girls that become fight pilots and there are several lesbian charcters. The creator of the comic even made a short prequel film called Mitsabi's Dream, which was awesome to see a few of those characters come to life & was really well done!

Hitchhiker, I checked out Girls With Slingshots a bit & thanks sooo much for recommending it. I think it looks pretty interesting so far!

The other webcomic I really like is called Earthsong, which is a little more on that fantasy side. Here's the link for that one: Earthsong ~ An Online Graphic Novel by Crystal Yates

I keep up with a fantasy comic, Gunnerkrigg Court, check up on Freefall, a humour one, from time to time, and deeply regret that the wonderful Digger has now finished. I intend to start on XKCD soon.

I read quite a few. I'll emphasise the already given indication on xkcd, and also mention Rice Boy, a complete, plot-driven webcomic described by the author as a "surrealist epic". It's probably my favourite non-comic webcomic.

I don't know about any gay webcomics, but I really enjoy reading these, they're by a married couple:

Married to the Sea (shared comic)
    Toothpaste for Dinner (his)
    and Natalie Dee (hers).

OZY AND MILLIE! It's about two young foxes: Millie is raised by a single mother, and Ozy is adopted by a whimsical red dragon. The author is a transgender woman, D.C. Simpson. Gay issues are addressed in a few storylines, but mainly it's just a very good comic about childhood and friendship. I highly recommend it!
Here's the beginning of one storyline about gay people.
    Here's another!

I've read a lot of those mentioned. I'll add:

Friendly HOSTILITY Funny, some sweet moments. The two main characters are gay.

    Ménage à 3 (NSFW!)
Also funny. Not a lot of straight characters (mostly gay, lesbian and bi). Not much romance, but some sexy scenes.

    Sandra and Woo
No gay, but some romance. Funny and smart.

    Shortpacked!
A few non-hetero characters. Some romance (not much). A lot of geek humor.
